I often see certain samurai armor items being described as "ninja armor", I do not know of any definitive sources that positively identifies what type of armor or even clothing a ninja might have worn. The armored clothing made during the samurai era was most likely made for samurai and their retainers and perhaps rich merchants. It is reasonable to assume that ninja could have worn any of this type of lightweight concealable armor as opposed to traditional armor.
The types of armor defense used is kikko (small iron or leather hexagon plates), karuta (small square or rectangular leather or iron plates), and kusari (chain armor).
Armored clothing was worn by all classes of samurai from what I can see, from very fine ornate items to home made looking. Here are some examples.
Two rare examples of kusari hakama.
